Either use the yuzu emu deck control scheme provided during emu deck installation or disable steam input entirely and let yuzu handle your controller directly. If that doesn't work then I would just take the emu deck yuzu controller profile and edit it to swap the buttons yourself.
It stutters, but nothing unplayable. Yeah, depending on what you are doing it can go from a perfect 30 fps (say, up in the clouds on a small little plot) down to like 18fps on hardcore scenes on yuzu early access with like the 30fps mod. That being said, it doesn't run perfect on the switch either (I have it on both).

The intro works great in that cave fine on both, but once the open world is opened, it's a mess on Windows Deck yet much better on SteamOS.
