There is only one place in Kakariko Village where the fireflies spawn. It is near a little bridge over a creek, leading to a home. If they are not spawning, you may need to leave the area for a while. Collectibles do not respawn once collected unless you are not in the same part of the map grid, and they do not all respawn at once.
